In many ways, GI Joe became Battle Force 2000, ie., more sci-fi.

Ninja Force could tie-in with Marvel's Daredevil, Psylocke, Elektra, Wolverine and Hand storylines. Of course, Cobra itself (and Baroness) would play well with HYDRA (and Viper). Marvel has tied in with G.I. Joe and Capcom / Street Fighter, so all three could play well together in a mini-series.
Never really liked G.I. Joe crossing with Transformers, it just didn't make sense. Use them with something like Shogun Warriors or Voltron or something else with "big robots". G.I. Joe should mesh with things like MASK or even Chuck Norris or Rambo (if the figure scale was closer). |

Ninja Force, fo sho, especially given how many characters were original to it, and lots of its origins and undercurrent storylines were really divorced from GI Joe lore.
