If you are referring to the fact that in many old cowboy movies the Sherriff usually wore all white and was clean shaven while the leader of the bad guy's posse wore all black, usually had a mustache, beard, or stubble, and they wore dirty or ripped up clothes.
The funny thing is that what you are saying about G.I. Joe could also be said about Star Wars... Take the Empire for example with all of their clean white Stormtroopers and ships with a sterile environment, then take the Rebels with their dirty outfits and ships. If you look at it this way, whether you want to agree with it or not, the Empire, evil as it may be, was the law of the land, and the Rebels were rebelling against them because they didn't agree with their rules and regulations. Not everything is as it appears though. As far as G.I. Joe goes maybe the same can be said not only as far as Storm Shadow and Snake Eyes go, but also for Cobra vs. G.I. Joe. Cobra in this case, even though they are not the "law of the land" did seem to be like the Empire, or even like the Nazis for that matter, when it came to their troops and headquarters. Every troop of the same rank wearing the same uniforms as each other where with G.I. Joe they were all individualized outside of the generic green shirts. This is just my way of seeing it though.

It'd require some significant rethinking to paint Cobra as any sort of truly benevolent organization. Pretty much all the different media has made it pretty clear that Cobra Commander and the rest of Cobra's leadership is purely in it for power and money. They don't have any utopian (I assume that's what you meant) ideals...they just want to BE the only "corporation" in the world. Remember their motto: "Greed, Ambition, and Ruthlessness."
If you want to write a comic where Cobra are the good guys and G.I. Joe is evil, there's nothing wrong with the idea, but if it's something that's supposed to "fit in" with what's already been established and be a "shocking reveal" it'd be pretty out of character for the Cobra organization as we know it. |

also the idea of white equating to "good" and black equating to "evil" is a fairly culturally eurocentric one.

Or "Worlds Without End." I've seen customizers and fanfiction writers attempt similar things before. |

Nope, black is more less the same in Japan. However SE and SS color pattern does reflect a yin yang.
