This question comes up fairly often, and to me, there are different answers depending on how you define your question.
If you consider production samples like the Deep Six with black whale, the "Tiger Force Steel Brigade," the "recalled" Roadblock, and the original PDD, you're talking about items where only a couple dozen ever saw the light. If you consider foreign items, the "Argen 7" get a lot of mention, but you really have to consider anything from Venezuela (white Mortal, tan Thunder Machine) among the rarest items around, along with some of the Funskool stuff from India ("reverse tattoo" Gung Ho, red Stalker, orange MMS). Each year, the Canadian Joe Collector's Club does a convention exclusive figure that is generally limited to 30 pieces. But looking domestically, I would have to say that the only items that can be considered "rare" would have to be some of the early convention items. Even stuff like Rumbler, Mickey Mouse Cobra Commander, and Heavy Metal with mic pop up several dozen times a year on Ebay. However, you hardly see things like the Convention Jinx, or the Desimone Race Car Driver or Police Man (though many discount those items as customs). Other non-licensed con exclusives like King Rat and Reed Rat from the Sacramento shows are tough to come by as well. On the other hand, if you really broaden the definition, then I suppose customs, knock-offs, and pre-production items would win the day because many of them are one-of-a-kind.

Insecticycle This picture shows concept art for the unproduced Insecticycle. A small motorcycle, it would have belonged to the Cobra-La faction had they lasted more than their appearance in 1987's G.I. Joe: The Movie. Oddly, the driver for this vehicle was produced, though moved to Destro's Iron Grenadiers as Nullifier. Looks like a re-tooled Light Cycle from Tron. |

I've seen mention of the Read-a-Long Tripwire, I've seen him at toy conventions for about 50 bux loose. 66 Bux on a sale is not bad.
The R/C Crossfire is pretty rare, so is his driver Rumbler. There are 2 variations of the Crossfire, Alpha and Delta, which run on different frequencies, so you can drive two at the same time. Very cool, hardly ever see them for sale. I have one (alpha) and it is a seriously cool toy and has stood the test of time considering the fragility of some other brands R/C Toys. |

Also very rare, not a figure, but a part for a vehicle, is the Bullhorn for the USS Flagg. A lot of them were destroyed or neglected by children back in the day.
Also the spotlight cover on the Cobra Moray is a tough to find piece because it was very easy to lose. |
