My knowledge of the 3.75"-4" toys is much deeper than that of the comics and cartoons, so outside of the top 20 or so, my understanding of most characters comes exclusively from filecards and headcanon. I'd really like to know which characters from the 81-94 o-ring run never appeared in the other primary media in any meaningful way.
With a bit of help, I'd like to build a list at the top of this thread. I imagine there's a bunch of vehicle drivers and maybe Sky Patrol but that's really just a guess (I'm looking through Joepedia as I type this). Ideas from the hivemind? Current Running list (updated 11/26): JOES Airborne II (Sky Patrol) Airwave (Sky Patrol) Altitude (Sky Patrol) Banzai (93 Ninja Force) Barricade Blast-Off (Mega Marines) Blizzard Bushido (93 Ninja Force) Cloudburst (Air Commandos) Cold Front (Vehicle Driver) Colonel Courage Countdown Downtown Drop Zone (Sky Patrol) Effects (Star Brigade) Fridge Gears (Star Brigade) General Flagg II Ice Cream Soldier Long Arm Mace Major Altitude (Battle Copters) Major Storm (Vehicle Driver) Mirage (Mega Marines) Rapid Fire Skydive (Sky Patrol) Skymate (Air Commandos) Skystriker (Tiger Force) Snow Storm Space Shot (Star Brigade) Static Line (Sky Patrol) Sub-Zero T'Gin Zu (93 Ninja Force) Updraft (Vehicle Driver) Windchill (Vehicle Driver) COBRAS Big Boa Decimator (Vehicle Driver) Vapor (Vehicle Driver) Sky Creeper (Air Commandos) Interrogator (Battle Copters)

Crystal Ball is one of my favorite figures, don't think he was in Marvel Comics.

Herb Trimpe wrote Crystal Ball into a story, August 1989, in the Marvel Comics Special Missions series, Issue #24 (Ladies' Day).

Super Trooper appears in GI Joe European Missions, aka Action Force Monthly.
Big Boa doesn't, nor does Fridge (no doubt owing to who he is), nor Claymore. Charbroil Hard Ball Spearhead Windmill - all do. Charbroil and Spearhead are even in the same Special Missions story. Hardball is in #80. Windmill is in the same story that introduced Skidmark and used Star-Viper. |

Starduster appeared in all of the issues of the three-part story Action Stars cereal mini-comics only in 1985 that I'm aware of.
Super Trooper appeared in "Operation Single-Handed", a short comic story with Hasbro's mail-in offer order form in 1988. Long Range was in several issues of the Marvel Comics regular G.I. Joe: A Real American Hero series from November 1989 to March 1991 with issues # 92, 99, and 110.

Wasn't General Flagg in the first few issues of ARAH? And Copperhead too?

That was General Flagg Sr. The action figure was officially General Flagg Jr., who did not appear in the comics.
Even the comic pack version released in 2004 was, according to the file card, the son of the guy featured in the issue packaged with the figure. For a long time, Hasbro had a weird rule that they would not release toys of characters who were "dead" in the canon of the comic book or cartoon. |

Two guys in Copperhead's uniform appear in an issue of AFM/European Missions, but the writer apparently believed Copperhead to be a generic troop builder figure, although Shipwreck calls one of the two 'the Lamprey' which suggests the artist cocked up... |
