The Red Fang are a sub-faction of the Red Ninjas, and are considered "black sheep" both for adopting some of the outlook of the Night Creepers into their methods, and for leaning more strongly towards being loyal to Cobra rather than the Clan. Cobra considers the Red Ninja part of their organization, the Red Ninja have other ideas, even if they pay lip-service to the Commander. Night Creepers: Once a traditional Ninja Clan that was basically run out of Japan by the Arashikage (for violating all precepts of honor and tradition), the Night Creepers would eventually merge with remnants of ancient Thugee Cults and Middle Eastern Assassin orders to form something new (and in their mind better). They still practice traditional Ninjitsu, but with strong influences from these other groups, and their philosophy is that a "true" Ninja makes use of any tool necessary to get the job done, which is why they're big on technology (and also means they have a massive superiority complex). The Night Creeper Leader (duh) is the head of their order. The Cyber-Ninjas are couple of Night Creepers who have sworn personal loyalty to Firefly (despite Firefly not being a ninja in my Joe-verse) after he saved their bacon on an op. Night Creepers are the most mercenary of the Ninja Clans, and Cobra pretty much has them completely in its' pocket. A position they use to try to convince the Commander to do away with the Red Ninja at every available opportunity. The Black Dragon: The Black Dragon is basically an alliance of all the remaining Ninja clans not named "Arashikage" or "Night Creepers." The Koga/Iga, etc... all fall under their umbrella. Basically the Arashikage had whittled most of them down to remnants, but when the remnants joined forces they were strong enough to avoid getting wiped out. Ninja-Ku (Dark Ninja) is their leader, and an anomaly in that he was an Arashikage Jonin who defected to the Black Dragon after the death of the Hard Master and eventually rose to leadership of the clan. He's a peer of Snake-Eyes and Storm Shadow. Dice is a Black Dragon on "permanent loan" to Cobra, but the rest of the clan goes their own way. Destro has a fondness for contracting with them when he has need of the skills that only true Ninjas can provide, making them the de-facto Ninjas for the Iron Grenadiers even if there is no formal, binding alliance between the two organizations. I have to share my take. depending on the timeline or continuity the comics a lot of conflicting ideas have been presented. Depending on who you talk to Satan, Sei-ten, Sato,etc. are different people or the same, or some don't exist. Firefly is either a ninja or not, but at one point in DDP planned to be mutiple people, so there would have been a Koga trained Firefly, and a new more commando Firefly. You also have characters likes Akita, Ophelia, or the female master in DDP's stormshadow series that we barely know anything about and are comics only.
So my take, starting with with G.I.Joe: Snake-Eyes, trained by the Arashakage, he is the only Ninja for most of my idea of a joe timeline. Jinx: Trained initially under the blind master, then eventually SE or the silent master. Works for Joe for a time, then does her own thing. Kamakura: A student of SE, Solider first despite looking more ninja. eventually I see him taking on the SE persona. Arashakage (Pre Hard-master assassination) A clan that has survived centuries, and moved away from pure assassin work. They train personal gaurds for royalty or private armies around the world. After graduating they have one rule, they are not to attack another (defending oneself doesn't matter) If they do the entire clan calls a vendetta against them. The rule is difficult to enforce, but in theory if one bares the secret symbol (Se isn't showing it off yet) they are to stand down and not kill them. Sato and others wished to return to more assassin style work and left the clan over the matter, forming the Red Ninjas. So during SE and SS's training the clan is lead by the Hardmaster, softmaster, and blindmaster. Onihoshi the sword smith, as well as a young Jinx is also present. Post hard master assassination After the hardmaster's death, more attacks on the clan occur, leading soft master, blindmaster, and a young Jinx to flee. the clan is mostly destroyed, any survivors in hiding. Who caused all the attacks? Se ran off trying to find the killer, only to return later to a deserted temple, he doesn't know. But ultimatly, Cobra Commander using puppets that ultimate lets him trick Stormshadow into his service with the other Red Ninjas for a time. Arashakage after Stormshadow switches sides: I never see Stormy joining the joes, only with Jinx's help restarting the clan. They are off the books but a Joe ally against Cobra and other forces, and most ninja force characters can fit in here as members recruited for their work. Se can work with them, even becoming the Silent Master, but i see his loyalty being primarily with the Joes. Koga Clan: Faceless master( but not necessarily firefly as he was in the comics) traditional ninjas for hire. Night Creepers: Aleph (a character that also represents Night Creeper leader) leads a group of hi-tech ninjas that do assassin work, givin their Jewish names i think an interesting spin, is that they are interested in the occult and religious matters in the world, possibly looking for some kind of messiah (false of course) or antichrist etc, maybe attempting to help guide the world towards end times or a reset of sorts in which case the take. I see them in line with that Angelina Joe Lee movie about a secret order of assassins, but instead of bullet bending, super hi-tech stuff. black dragons. The organization as a whole is not a ninja one, but it does contain ninjas. The Joe eventually defeat them, even killing the black dragon himself, but leaving a young son of that leader questioning his father's actions and eventually becoming the Extreme Black Dragon, probably training under SS and the new Arashakage clan. I also like to throw in a Samurai based off the transformer Bludgeon in here to flesh out their ranks.

Storm Shadow, Snake Eyes and Jinx now work in a black ops Avengers team for Nick Fury. Following the death of the Hard Master, the Soft Master disbanded the clan. Some members became the Red Ninja and they are assassins for hire. They wear red, which is traditionally the colour of the Arashikage grand master to show that they consider themselves without a master. Shadow Strike, a direct pupil of the Hard Master leads the Red Ninja clan and they work for the highest bidder. These ninja are normal humans so never achieved master status within the Arashikage clan, however, they see themselves are the true heirs of the Arashikage legacy. They have a hatred for the surviving Arashikage masters who they see as traitors to the clan Ninjak in my universe is the son of a former UK prime minister. He was trained in some ninjutsu by his dad's bodyguard who was himself Arashikage trained. Ninjak wanted to work for MI6 but was rejected for being too famous so he took on the Ninjak persona. He now works as part of a UK team that includes James Bond, Lara Croft and the UK characters from Modern Warfare 2. I've got a load of WIP customs for my joeverse characters that I need to get around to completing. I see it as several different ninja clans, most with some ties to the Arashikage/StormShadow or Snake eyes and only relatively tied to G.I. Joe or Cobra, depending on what side Storm Shadow is on or power struggles within the clans at the time.
嵐影 Arashikage the main ninja clan in the Joe universe. Storm Shadow, Jinx,Snake Eyes, and anyone in the Joe Ninja Force would be part of this clan. There is almost two different Arashikage, the 'original' which was guided by Soft Master, Hard Master, and the Blind Master. It is later controlled by Storm Shadow, and its offshoot who are all those trained by Snake Eyes. Most if not all Red Ninjas and their highly trained version the Black Dragon Ninjas are also part of this group who alternately follow Storm Shadow or Snake Eyes, depending on who's in charge at any time. Sei Tin would be part of them as well until his death. At some point during Storm Shadow's exile, he was leader of a clan called Ninja-Ku or 忍者九, literally the Nine Ninja. Who the group consisted of, or who these Nine were is unknown. Firefly studied with the Koga, 甲賀流, but I don't consider him much of a ninja besides that he'd study anything to make himself stealthier and more dangerous. The Cobra Ninja Vipers, are as their file says, Vipers who have received training from Storm Shadow. They are not part of any clan but more just the martial arts troopers of Cobra. Some of them may formally join Storm Shadow and the Arashikage, and begin wearing their symbol, and may explain the particularly titled "Red Ninja Vipers". The Night Creepers, or 夜クリーパー are lead by their supreme master, Night Creeper Leader and consist of all the differently attired Night Creepers we've seen over the years. They aren't afraid to use high tech to bolster their traditional weapons though. 赤い牙 Akaikiba or the Red Fang, are a rival clan, like the Night Creepers, whom Cobra employs time to time. Slice, Dice and Slash are 'unaffiliated' ninjas, outcast from their own clans. Though Dice is rumored to be a former Night Creeper, and Slash a former Arashikage. Likewise, the Cyber Ninja is most likely a version of the Ninja Viper or followers of Wraith, but probably unaffiliated with any of the other clans. They are more likely stealth troopers with combat training including martial arts again by Storm Shadow. Though due to the Night Creepers love of technology, I might consider them to be part of them even.
