I would write it from the angle that the ninja characters actually are soldiers who have to fit in with the regimentation of the more military-based folks. Not in a heavy-handed way, but what if you were a highly trained soldier with seven years of service duty and you were dispatched on a mission with a guy like Nunchuck, an otherwise reasonably cool dude who can kill an enemy soldier with his bare hands but has no formal military training or experience and constantly messes up important protocol. The team is put at risk because of this Ninja Force pilot program that Hawk put together as a favor to Snake-Eyes, "drafting" Arashikage ninjas who are kind of problematic when put on a squad.
Have you ever read Tom Clancy's Clear and Present Danger? There's a character named Domingo Chavez who's a US Special Ops soldier, and he carries throwing stars because he's basically a big fan of Ninja stuff. (All of that was scrubbed from the character in the movie, which is also pretty great, btw) It's not quite what you're talking about, but it's similar. Quote:

One of the guys I used to train martial arts with was an Army Ranger in Panama and Desert Storm, and talked about how they had trained with a crossbow at one point, but it never materialized. I showed him the issue of GI Joe where Storm Shadow took out the NVA sentry with his bow. Similar concept.

The ninja were not a separate class, they were samurai who engaged in covert-ops for their lord.

Not quite AWOL. From my research the samurai and the ninja were two separate entities in the warrior class in feudal Japan. The ninjas were from the lower classes and while the samurai were from the nobility looked down on ninja. With that being said, it isn't beyond the realm of possibility that the samurai would have did some of the things ninjas did.

Even the sloppier Sunbow GI Joe art isn't really bad, though, except for the rare "dinosaurs walking right through a wall" scene, like in Primordial Plot. |

Season 2 had most of the bad art. The episode where Lifeline goes to his sister's wedding is pretty bad. Apparently, the movie sucked-up a lot of the budget.
