Simple enough question.
In my 'Verse, I have 9 "Bases" in various locations the Joes use, Plus Action Force/Action Man, The South American Team and SHIELD/Fury Force The Pentagon Fort Wadsworth/The PIT I Governors Island The PIT III - Main Air Base and Launch Base for Defiant/Crusader The PIT IV The PIT V The Rock Boulder Hill Adventure Team Headquarters The U.S.S. Flagg Ministry of Defense Action Force Headquarters Tactical Battle Platform Triskelion - Manhattan Triskelion - Roosevelt Island, Washington D.C. U.S.H. Behemoth U.S.H. depends on the verse. In the Combined Universe which uses the ARAH comics, Marvel UK comics and BAF comics; GI Joe are based at the PIT III, Action Force has multiple bases across the world with main operational HQ in London, the Oktober Guard change from a special base in Russia to a smaller, old records base to hide the location and the south American team switch from an airfield in Argentina to a base in Brazil and the Canadian Joes are at their secret mountain base.
In my Black Sword universe, Black Sword, the British answer GI Joe, is based at SAS HQ in Herefordshire, the Joes are based at Fort Bragg. In the Action Force Regeneration universe, AF are based in Germany at KSK HQ iirc. |

In my fan-fic I have them stationed at Ft. Wadsworth. Still on the fence whether they are housed in a secret underground dwelling or just stationed within a few buildings on the surface. I find it hard to believe that an underground complex could have been fabricated without other military personnel on base not being aware of it.

I never decided where Task Force 282 was based. My intention was to transition the team into becoming Action Commandos, a mostly Brazilian unit and I never figured out where their base was supposed to be.
In the Marvel comics, AF have the Stonebury weapons testing facility, an HQ hidden under London, accessed via the Underground and I think another base. In Battle Action Force, I don't think their base's location was disclosed. In my fic using both comics, I had London as the command base and the main facility was under the National Exhibition Centre in Birmingham which is a shout-out to the Ironblood's Revenge audio adventure. |

In my Joeverse, the main headquarters is a former continuity of government facility north of Washington DC by about 100 miles or so in the Maryland/Southern PA area. They also have a GI Jane type freighter which is really a floating command ship sort of based on the Arapaho or Q ship concept. Additionally, they have several pre-positioned supply caches through out the world as well as safehouses with equipment and comm gear. The team would also have access to other agencies' equipment and facilites as needed.
