I thought GI Joe was Marvel, because they canonically included Marvel's Transformers and Transformers included Spider Man in Issue 3, ergo by transitive property GI Joe is in the same universe as Spider Man.
Also, I display Wolverine, Daredevil, and Iron Fist as part of my Ninja Force. So there. As for where within the Marvel Universe, I am content to call them DOD. I see no reason they would be SHIELD, although admittedly SHIELD is vaguely conflated with other Federal Govt intel agencies. |

Marvel for me. They fit with Shield, but I can see Cobra as an offshoot of Hydra. In my Joeverse, Cobra was yhe PMC wing of Hydra, as its legitimate operations. Baron Iron-Blood broke away with the Red Shadows, when the Black Major discovered some alien technology.
The Hand Ninjas are just the Red Ninjas. Dr Doom and the Kingdom of Latveria is nestled in the Trans-Carpathia mountains next to Darklonia. Another Destro cousin.

If you head down this path (Hand/Red Ninja) then you are just a step away from a Snake-Eyes vs. Daredevil or Scarlett vs. Elektra throw down. Careful. It is a slippery slope you are messing with here.

Yeah I would stay away from mutant abilities. super Serum, believable enough. Flight Suits and Ironman Armor, I am OK with. Incredible Hulk is out. Ms Marvel out as a Superhero, but Carol Danvers as a pilot/agent of SHIELD - in.
Of course the alien tech in my verse would be a crashed clone processing ship, so hibernation Chambers and clone incubation labs kept the clones alive for a thousand years. I am not all that familiar with DC comics, but I see Snake-Eyes, Firefly, Deadpool, Deathstroke, Bane, Crossbones, Major Bludd, all competing for the same objectives. Who knows Maybe Elektra vs Stiletto?

With Sgt.Rock and M.A.S.K. on one side and Transformers on the other. G.I. Joe is truly a bridge between Marvel and DC.

As the comic originally started with Marvel, I've always associated G.I. Joe with them. It just seems weird having them in the DC Universe.
