GI Joe: Cobra: Last Laugh written by Christos Gage and Mike Costa. Granted it was a 4 issue miniseries, but still one of the best Joe comics I've read to date.

America’s elite world war 3. It had the plague concept and appearances of joes that we don’t see a lot (like the action force characters).

Brandon Jerwa is probably the next-best GiJoe writer after Mike Costa. Jerwa is a true hardcore fan and knows how to write the long-game and set up multiple-year story arcs. He also wove in a lot of obscure lore. It was fairly real-world grounded but I feel like he also used some cartoon elements I might not have recognized.
Costa wrote a very dark, gritty subterfuge story in which he went deep into examining the structure and ideologies inherent in the IDW version of Cobra. It's entrancing.
