Personally, I think you should dip your toes into the IDW stories. Here is a good place to start, if you like it message me, and I'll message you a list of the IDW books in order.

If you want to see Joe done as a low budget mature spy thriller try this:

As already stated the Special Missions books are all pretty badass. The original run is really good in certain spurts but my absolute favorite is #61. It basically embodies G.I.Joe to me and it doesn't read like a kids property. Other standout issues are #80 which is a stand alone issue but all out action and a ton of cool characters, and #155 which will cost you an arm and a leg for a decent copy but the entire issue is Snake-Eyes explaining (in a letter) what it means to be a soldier to a young man that is thinking of enlisting. It's the most poignant thing in the entire joe mythos.

I was a Sunbow kid and had never read the comics, so last Fall I decided to start reading the original Marvel run. I picked up the first few IDW Classic TPB volumes, and I really enjoyed them. Things really clicked for me in volume 2 (issues 11-20), as that was pretty much one continuous and compelling story arch, with the intro of the 1983 characters, who were refreshingly colorful and unique, compared to most of the 1982 cast.
Issues #30-53 covered some of the biggest and most well-known GI Joe milestones and events, and I can see how this might be regarded as the apex of the run. Great stuff. I loved the Snake Eyes Origin issues (#26, 27)—I was never much of a Snake Eyes fan before, but I am now. The bonds and camaraderie between SE/Tommy Arishikage/Stalker/Scarlett are well established and heartfelt. I’m up to #90 right now, but since about #76, the issues haven’t been gripping me like they did before. I haven’t rushed to buy volume 10, the way I rushed to buy volume 4 or 5 or 6 because the preceding volume had been so strong. In fact, something happened in #55 that I really disliked, and I think this marks the point where my excitement began on a gradual downward slope. It had probably peaked at about #53. Hopefully it will slope upwards again, but I get the sense I’ve already been on the best part of the ride.

I think you might like the ARAH title the best of the current IDW comics. It's written by Larry Hama, and meant to be a continuation of the Marvel run ( its on #186 right now).

I went to a shop today and picked up a GI Joe Cobra issue #8... the Skull Buster issue. They had nothong that was suggested here in their limited amount of Joe comics. I have another place I am checking this week.
