Yeah, I have a feeling they won't be killed. It just seems a waste of potential characters. Yes, Joe has a ton of characters, but only a handful that are really recognizable outside of Joe fandom.
Most of the characters they're using (named) in the two movies are characters that have appeared fairly recently in other Joe media. Ripcord is the exception (Renegades came after RoC and I think his inclusion in Renegades was because he was in RoC) and this was probably more along the lines of "Wayans is in the movie, we need a character for him". Breaker is the other exception and I think it just came down to "we need a computer guy, give us some names" (kind of like how Dial-Tone became female in Resolute, Warren Ellis was just given a list of the Joe's communications people and he picked it). Heavy Duty, Scarlett, Hawk, Duke, Snake Eyes were in Sigma Six. Tunnel Rat, Flint, Roadblock, Lady Jaye were in Renegades. I don't think it's a coincedance.

But there's nothing that says the "all" is him, Flint and Lady Jaye specifically and only.

Without Duke confronting Rex, he will be able to continue his alter ego of CC any fashion the creators feel fit.

"All" is pretty all encompassing. But yes, he could have meant only at that particular station and probably did, but I'm going to assume it is a way for those characters to be out of the franchise until I see otherwise. Death offscreen is a very convenient way to do so, just ask Charlie Sheen.

Tataum is not happy with being in the film and he wants to move on, so I figure this film is going to give him the exit he wants. He will either be killed or put into a coma or become missing in action. So I wouldn't put it past em to either kill him off or transition him out in someway so when he comes back they can pick up a new actor (if we move to movie 3)

The interesting thing about all this "speculation" on Duke's supposed demise, is that it seems for all the Tatum haters, Duke's death is what you want. And all this assuming is wishful thinking. Whether there is a third film in the saga, or whether Tatum would want to return to the franchise, GI Joe as a brand is bigger than one character. That's the beauty of GI Joe, countless A, B, C and D characters to draw on to continue telling the story.
