I know this may vary depending on which continuity you follow, but here's how I see it from the top down:
Cobra Commander (with Storm Shadow as his bodyguard) -Destro & The Baroness -Crimson Twins -Zartan ( & Dreadnoks), Firefly, Wild Weasel, Copperhead, Croc Master, Dr. Mindbender all laterally of the same rank per se -Crimson Guard -Eels, Snow Serpents, Air Vipers/Special pilots (figuring this is the cream of the crop) -Vipers -Troops (basically any standard troops of any specialty) Just curious if I missed anybody important or if you agreed with my rankings. |

I always thought of the Dreadnoks being the last rung on the ladder, I can't imagine them bossing the Crimson Guard around.
Also isn't Croc Master pretty much a glorified security guard? I can't see him being the same rank as Dr. Mindbender who is a highly valued scientist. But that's just me. |

I would put the vipers and the blueshirt troopers on the same level though.

Where's Major Bludd?
Zartan and the Dreadnoks are seperate, they don't hold command over the Vipers and Blueshirts. Crimson Guard are the same. Think of the Guard as the Marines and the Vipers/Blueshirts as the Army. Different branchs with their own rank structures. Firefly holds no command over troops, he's a solo operator. That's how I see it anyways.

I don't see Destro or Firefly as part of Cobra proper at all. Destro helps Cobra because their continued existence, helps his continued existence. Plus, The Baroness is there.
Firefly is all about the money, but I also like to think of FF as a sort of artist. He takes jobs that not only pay extremely well, but offer a challenge, and there's no greater challenge then taking out The Joes. However, I should note that I don't view Firefly as a ninja. To me his background is unknown, however there are rumors he grew up around and was trained by either the IRA.

No serpentor? Ha ha. He's not top on the chain in my Joeverse, though he has a place.
I do see Mindbender a little higher on the chain and Storm Shadow a little lower- probably same level as the twins, and the twins are not too much below Destro & Baroness. Zartan, Firefly and Major Bludd are all mercenaries and though high ranking are below the high ranking Cobra officers. At the same level are the lower named Cobra officers - Copperhead, Wild Weasel Crimson guards only take orders from the twins, Cobra commander, Destro or the Baroness. The Nok's can boss around Vipers and Troopers when they are on a job |

Mindbender also doesn't command troops. Mindbender does head up the tech department, and commands those people. Destro has his IGs.
I think of it like the real military, different branches (the various troopers, vipers: army, navy and air force) as well as different departments. All have their commanders and rank structures. But where Mindbender doesn't have a command rank, he's more of Director of Research, he can't just up and command troops into combat. There are protocols for interaction between the departments.

I don't put Destro in the Chain of Command. He runs MARS and that's separate. He's certainly respected and given special visitor status. He may even have some Cobra troops assigned to him as body guards, but he's got his own military force: The Iron Grenadiers. The Baroness is in charge of Cobra's Intelligence Ops, so she's probably pretty high, but I don't know if that would necessarily make her higher than Dr. Mindbender, who is probably in charge of Cobra Science and Tech. The Crimson Twins are probably very high, but would the Crimson Guard be separate from the rest of the Cobra Army?
I don't know, it seems like the Commander would want to keep these different factions in competition with one another to keep them from trying to overthrow him. He would keep all the different divisions of Cobra at relatively the same level, and not let them work to closely together out of a sense of paranoia.
