If it came down to it, Snake Eyes and Storm Shadow would team up, as they do when a greater threat surfaces. For Snake Eyes' part, he's usually less into the 'must kill Storm Shadow' thing than Storm Shadow is about the 'must kill Snake Eyes.' That said, he probably wouldn't want anyone else to fight Storm Shadow, so Snakes'd work with him.
Storm Shadow wants to kill Snake Eyes himself, dammit, and no two-toned Mary Sue speshul snowflake is going to get in the way of his goal. If nothing else, Storm Shadow's always been as much of a Determinator as Snake Eyes, so he'd work with said ninja to get this interloper out of the way.
Helix might have plot/creator-given abilities, but remember what happened when Prometheus took on the JLA with his copy-everyone's-techniques suit? Once he and his abilities were known, he was toast. Between the resources of G.I. Joe and CObra, I think the ninjas would have a good idea of what they're up against, so they'd have something prepared. Also? One's a commando and the other's an assassin/terrorist for a living, I think they'd both play as dirty as need be.
If the ninja fought Helix individually, they would still win by simple canon wisdom. Snake Eyes is the most badass combatant ever. Storm Shadow is always just one step behind Snake Eyes on the Badass-O-Meter, and it's repeated that Snake Eyes is the only one who can best him. Therefore Snake Eyes beats Helix, and Storm Shadow - who can only lose to Snake Eyes - beats Helix as well.
Also, I'm biased and I admit it. Characters like Helix never felt right with me; when creators say "Focusing on one character is a chance to go in-depth," they usually mean "Focusing on my character is a chance to make everyone read about this cool character I made up." She's a much less interesting Rain Man / Taskmaster hybrid, which is saying something because those two aren't usually all that dynamic themselves. About the only thing Helix has going for her is her nifty powers - which she in no way earned - and the fact that she's fairly hot. Which makes her nice eye-candy, at least.
Remember Cassandra Cain? She had crazy martial abilities too, and she had a trade-off: Couldn't speak, couldn't read or write, and when she became literate she lost some of her fighting skills because her brain had been re-wired and she had to re-learn to fight. Remember River Tam? Also a crazy martial-artist waif, counterpointed by the whole 'insane and incoherent and tormented by unwanted knowledge' thing.
Simply put: Video games are boring if your character is invincible. Movies are boring if there's not at least some tension. Books are boring if there's no incentive to keep reading. And characters are boring when there's nothing to set them apart from the the other characters with implausible innate powers and Totally Rad hair.
I'm talking about Helix, btw. And even thinking about all the other Joe-related atrocities already in existence, the idea that two established characters with history and human weaknesses and awesome would lose to something like Helix is just wrong.

Snake Eyes and Storm Shadow would win over Helix everytime. She can't comprehend too much mathematical equations. AND SE and SS do just that.
