I think it has to do with the fact that the events might hit close to home. War, like religion, is a very divisive issue. Of course you also have to deal with the many parents who will end up saying that hasbro is glorifying the current wars via the gijoe line(weird thing is, even if there isn't a current conflict, some parents and activists still claim the same thing. Hasbro has
never glorified any conflict, I've heard about it many times in the past).
The thing is, from the very onset, cobra was labeled as a terrorist organization. Cobra's purpose was world domination, which I think is a timeless theme in villains for most action figure lines.
The other issue is that, well in my opinion, desert camo is boring. I've felt this way even as a child in the 80's. I'll take grey camo and low viz over sandy desert pink or desert grey colors any day. It works for the Cobra scorpions or Dusty, and the desert NAC, but to have the main cast in desert themed uniforms might be rather bland.
Though I will agree that I'd much rather see realism as a basis, rather than fantasy. However I see this more as realism in weapons and such, not so much the conflict. For example, cobra vehicles were way better when they looked like vehicles, rather than a flying snake head with wings for example.
And in the end, cobra has everything covered. Urban warfare? Alley Vipers. Desert intrusion? Sand Scorpions, desert vipers. Siberian hideout? Snow Serpents. Stealth night infiltration? Night Viper. Ninjas? Ninja vipers and Slice and Dice. Et al. Ecological? Cesspool.
