I know he appeared in the Marvel run as "the original Joe", and he's also in the newer ARAH comics, but was he an actual named character in the original 12" Joe line? Where does the character come from originally?

There wasn't a lot of media tie-ins to the original 12" G.I.Joe line, but the read along storybooks (like The Secret Mission to Spy Island ) do have evrryone refer to the bearded hero as "Joe", so there's the narrative link to Hama's naming choice...

I always just figured Joe Colton was meant to represent all of the original 12" Joes of the 60's and 70's since they were all named Joe and all basically led to the creation of the modern GI JOE.

My understanding, he is supposed to be based on the original 12 inch action soldier. He was introduced in the Marvel run as someone the Joe team went to help. After he ended up helped the Joes fight of some Cobra Vipers who were dresses as Iron Grenadiers, Hawk offered to make him an honorary member of the Joe team, to which his partner Jane replies they were too late, and he IS the original GI Joe. It was later revealed the Joe team was actually named after him.

Definitely tied to Adventure Team - much more than the original figure - as his partner in Marvel is Jane the AT nurse (now a physicist).

The original Adventure Team Club newsletter from Hasbro had a story about G.I. Joe setting up the original Adventure Team and gaining its earliest members. The UN sent GI Joe (later named Colton in ARAH) on a mission to stop a man named Bad Bart. On the adventure he meets two fellow men -- a rubber plantation worker named Big Red and a unnamed young pilot -- who assist during the Bad Bart mission and two more assignments GI Joe ends up with along the way. Once back home in the US, Joe finds out from the two men that they had manage to complete the remaining tasks when he was taken away to solve a different problem at the time. This establishes the first three members of the Adventure Team.
Mike Triumph is the AT Commander according to the same Hasbro Club newsletter, which suggests that Colton eventually stepped down. The FunPub newsletter backs this up with a profile "letter" from Gen Joesph Colton urging that Triumph be reconsidered for the AT Commander position.

Based on the marvel run (which is the actual joe mythos in my book), colton was selected to head the first joe team during or toward the end of the vietnam war. A photograph and dialogue indicate he and gi jane were in the adventure team together (no reason to doubt he was the commander of it as well). Then they were reassigned to the Chrylser building to man the laser defense system (joe was head of security).
