I must admit that I haven't read most of the Marvel run (these comics were quite hard to find at the time in Quebec, Canada), so I may be missing something. I may change my mind when I get my Essential GIJoe Vol. 1 (tomorrow hopefully).
However, I loved the DDP series. I read lots of comics and DDP's GIJoe was often the highligh the month. I think it captured the core of what is GIJoe, but added a layer that was more mature. Deception, betrayal, internal struggles in cobra, political intrigue, extreme world domination plans based on pseudo-technologies. This is what I need from a GIJoe comic and I hope IDW will deliver.

I prefer the Marvel run to DDP. I have a preference for the first 40 or so issues and think it lost steam in the last 40. Hama should have had a better opportunity to close the story at the end of the Marvel run.

I strongly prefer the Marvel run. It wasn't my first ever comic book, but the first I specifically collected, and my favorite for years. I've probably re-read the entire run 2-3 times since it ended. I haven't re-read any of the DDP stuff.
Marvel's GIJoe also influenced the way I look at the military, and provided specific lines I still remember to this day ("close only counts in horseshoes and hand grenades" "maybe they got themselves losted" "part of bein' a hero is knowin' when to keep your mouth shut")
I stuck with DDP for the entire time, and I don't think I ever skipped an issue; I enjoyed the issues that followed particular missions (Special missions, Frontline) more than the main title, and I hate the first year of America's Elite (a muddy mess with all sorts of mischaracterizations, and no real consequences of the supposed massive events). And their characterization of Flint was never right.

Marvel by far. I stopped reading DDP after the 10th issue as it got boring and mundane. Killing off Mainframe and Flash pissed me off. I liked 1-4 of DDP but that was it. Marvel was interesting and fun like how they got Cobra Island to form by forcing the Joes (Pentagon sanction this action) to bomb the "underwater base". The invasions of Springfield, the Pit, and Cobra Island were awesome. But I have to say the Snake-eyes story was really pissing me off. It dominated the 1/3 of the series.

I have the entire marvel series, including all of the special missions as well as the action force comic series. I loved the marvel line.
the DDP definitely had a nice feel with the artwork, I could look at the comic and not even read it and enjoy the comic books. The story though, meh..
There were just too many memorable moments in the Marvel line that I can still replay in my head 20 years later.
Issues 93-95 the Snake-Eyes unmasking series where He and Storm tear up the Cobra Embassy. My only complaint was I really wish the Baroness was a better shot.
And Issues 103-113: Snake Eyes -vs Major blood and team ftw and Stalker and Stormshadow vs the night creepers.. Building to Building battles.. Loved it. I only regret Doc getting killed.. I really enjoyed that character. I guess because he was in most of the cartoons.
After that, the series pretty much started to spiral downhill as Marvel and Hasbro tried to market newer Joe Toys.. The Comic book storyline took a bad hit.
119 introduced the worst snake eyes and Stormshadow outfits.
120 started the ridiculous storyline that would eventually become SNAKE EYES AND ninja force in issue 135 with GI joe in the background...
123: started the DONT DO DRUGS storyline. Which was pretty ironic considering I think Hamma and Team were doing the most of the drugs to produce this garbage.
126: FIREFLY IS A NINJA>> ZOMG WHAT THE @#$% marvel.
139: GI Joe and Transformers... no thank you.. I prefer the universes separate.
144: ok because.... enough Snake eyes storys haven't been told.
146: now... were in space... mmmmhmmm
And the story didnt pickup again till issue 155 with the letter to Snake Eyes. Which I actually enjoyed again.
I don't really recall a whole lot of the DDP line. Oh yeah.. Lady Jaye died and the Artwork was good.

I have to agree with most people here that the Marvel run was the better of the 2. It had some amazing moments that I read & re-read all the time (the invasion of Springfield, the Cobra Civil War that ended with the death of Serpentor, Storm Shadow rescuing Cobra Commander from the Swiss alps and then getting himself captured, the whole Borovia incident).
But it wasn't without it's flaws, that most people also have already pointed out. (being way too product driven, way way too many ninjas, Snake Eyes dominating the last 1/4 of the run, Cobra Commander surviving being shot by putting himself into a ninja trance)
I read some of the DDP stuff and it wasn't bad. The artwork was amazing and some of the new characters were cool.
But they also suffered through some bad ideas and writing. The GI Joe team would rise & shrink in numbers, good characters like Flash, Mainframe, & Lady Jaye were killed off, and the whole Red Shadows thing bored me.
In the end I would just have to say....Make Mine Marvel!

I went with Marvel. Marvel itself outside the realm of GI Joe is just classic. It's like a '65 Mustang to a 2008 Mustang. They are both nice but that '65 is just it. Marvel was already leading the way with X-Men so to take GI Joe to that next level was inevitable.
