If Cobra invades another country - let's say France - the fact that Cobra might withhold it's air force is not going to stop France from deploying their air force to rappel the invading forces. If Cobra doesn't use it's air force, it's not going to be able to invade any first world nation, or nation with first world allies.
As for the Joes invading air space - that's why it's all cover/classified. The U.S. would deny it as long as it's not a tone of aircraft. But mostly, if Cobra has invaded a U.S. Allied country, then the Joes would have no problem getting clearance.

So Cobra can have an air force, but what is the compelling reason for the Joes to?
The Joes would still be flying into foreign airspace and need clearance, there's really nothing that the Joes airforce could do that having the use of the regular air force (which does support spec ops) wouldn't accomplish better (locations to launch from, more fighters). What's the point of having 2 or 3 Skystrikers? If you're really getting into an aerial battle, going to need more then that. A Joe Air Force wouldn't be able to supply the numbers. A Joe Air Force is good for support of the ground missions, in which case the A-10s would be a better choice and have the regular Air Force and Navy running protection.

@ Troynos: It just occurred to me that if you're still planning on making 3D renders of Joe vehicles/facilities, that the LARC-LX could very well fit into the RoC mobile Pit headquarters role, with a few minor tweaks. It's got roughly the same shape, it's the same size (larger, actually), and there's a good chance that there's already a pre-existing free model in Google's 3D Warehouse available for download.

getting back to Joe Marines for just a minute- I was finally ready to sign off on Mace as a former Marine but then I noticed that the COPS filecard says his name is Colt Howard and specifically states he was a Marine while the 1993 Battle Corps Mace is Thomas Bowman and only has the line about "the shores of Tripoli".
However if you look at the list of Joes on wikipedia the 93 Mace is listed as E8 USMC. Guess its personal preference but i thought that was an interesting difference. If you go by Wiki the following Joes are Marines: Gung Ho E7 Sgt Slaughter E7 Leatherneck E7 Mainframe E5 Bullhorn E5 Mace E8 Hollow Point E6 |

Interesting. Is there filecard to back up the '93 E8 USMC Mace on Wiki or someone doing the same thing we did.

I think it genuinely depends on how Cobra works in your Joeverse... are they a small terrorist organization? Or are they a terrorist Army that poses a serious threat to global security? If the former, then fine... the Joes can operate as a small unit to counter a small terrorist force. If the latter, well... one must keep up with the Joneses.
