The advantages of quick and convenient resupply and traffic far outweigh any physical security drawbacks inherent in having accessible entryways. Any negative side-effects of having freely accessible entrances can be mitigated by having better designed security protocols, ones that won't be dependent primarily on physical and structural measures.
And when you're dealing with people on the level of Firefly, Storm Shadow and Zartan, there's no such thing as to much security. The benefits of the exterior warehouse is the ability to scan and deal with any potential hazardous items/material prior to it even getting on-base.

I like to think that even Ninjas like Firefly and Storm Shadow are no match for Junkyard, Law and Lamont. They may know how to slow down their heart rates or hold their breath, but a GIJoe dog can still smell you. I imagine that's still the hardest part of bypassing security. They probably just try to avoid the dogs altogether.

All the electronics in the world, still doesn't top a dog's sniffer.

Okay, I need help. Here's the main entrance and the road leading up to the main building, known as Trimpe Hall for now. You can see the main gate, the guard tower and the guardhouse (which has a garage and such, just can't see in this view). Also shows the warehouse as discussed earlier.
So here's the thing. How's it look? You can see how the road goes and the start of the perimeter road that goes around the compound. So how's it looking? The main gate will end up having windows and guns and all that. So before I go putting all the details in. Does it work?

It looks very very good. One thing I think it needs are a bunch of trees lining the driveway and all around the base (I imagine you can do this after the bulk of the work, once all the details are out of the way), it's a commonly employed technique for obscuring line-of-sight snooping.

Yeah, trees and other things will be added later.
Still have 4 more buildings plus the airfield complex (which is about 3-4 buildings) to do. Then it's going thru and adding all the details. Then doing up all the floor plans. Right now I'm trying to decide if I want the jail building to be on a hill or in a valley. I'm leaning towards valley...

So this airstrip is driving me crazy. It's so damn long.... On one hand it's not bad because that gives me a ton of room to work in, but then it's crazy because it starts putting alot of distance between buildings.
So I'm wondering if I make the airstrip outside the base proper itself. The planes taxi to it, but that means a HUGE gate for the planes to get thru. As it is, I'm looking at putting the jailhouse about 1 mile from the main building. In the attached picture, the roads coming off the top and to the left of the main building is the road that will lead to the jailhouse. It's already about 500' from the main building. Now a mile is about 3800+ feet. Gives you an idea of where the jailhouse will end up being. The jailhouse will end up being a compound within the compound, so it'll be a relatively small building but take up alot of room. "No-Man's Land"- Wall- "No-Man's Land"- Wall- Courtyard- Building. That big mess of lines in the grass that's below the main building, don't pay attention to that. It's supposed to be showing slopes, but it's not closing up properly and driving me crazy. I originally thought the entire compound would be one huge rectangle, but now I think the outer wall will "jog" around. But now the main building looks too close to the wall. /sigh

Okay, so I think what I'll do is make the overall compound rectangle smaller (maybe go down only 1/2 the length of the runway, that's still 5000', almost 1 1/2 miles). The airstrip will be enclosed by wall, and that wall will be about 60-80' of "no-man's land" on either side and end of the strip. So looking down on it, the base will be a giant rectangle with an "arm" running off the side. I'll have to have some kind of access road along that "arm" so people can get to the guard towers at the end of the runway.
