Here’s an example of a Stryker Brigade Combat Team’s Command Staff:
Brigade Commander (O6 or O7) Executive Officer (O5) Personal Staff: Command Sergeant Major (E9) Chaplain (O4) and Chaplain Assistant (E6) Staff Judge Advocate (O4) and Legal NCO (E6) S1: Adjutant (O4), SVC Specialist (E4), Personnel NCO (E7) Administrator (E5), A/S1 (O3), Personnel SVC NCO (E6), Personnel SVC (E4), and Mail Clerk (E3) S2: S2 (O4), Intelligence Analyst (E3), A/S2 (O3), ASAS (WO2), Administration Specialist (E4) Intelligence Analyst (E3), Intelligence NCO (E8), Intelligence NCO (E7), Intelligence NCO (E5), Intelligence Analyst (E4), Intelligence Analyst (E3) TM CH (O4), CI Tech (WO2), Human Intelligence Technician (WO2), Human Intelligence Collector (E5), CI Agent (E4) And this isn’t even the half of it. A brigade unit also makes sense because then the Joes can have an armor battalion, aviation battalion, infantry battalion, Engineer battalion, etc.

I'm starting to rethink how it works best. Taking elements from how Special Forces are set up and how a MEU is set up and a Brigade or MEB is set up. I imagine the the Joes are like a MEU at about 2200 troops. I think the various command Staff positions should be filled by named Joes. Like Flagg or Courage or Surefire. Guys over the rank of Major just don't see much ground action. The majority of the unit are support green Shirts and within the unit like the Marines, there is the The Ground Combat Element.
Right out of Wikipedia: The Ground Combat Element (GCE) is based around the Battalion Landing Team (BLT), an infantry battalion reinforced with an artillery battery, Amphibious Assault Vehicle platoon, combat engineer platoon, light armored reconnaissance company, tank platoon, reconnaissance platoon, and other units as the mission and circumstances require. The total strength is approximately 1,200 members. The reconnaissance platoon provides the basic element for the Maritime Special Purpose Force. This force consists of four elements. The assault platoon (a direct action platoon augmented from Force Recon), security (a selected infantry platoon from the battalion landing team), reconnaissance and surveillance assets, and a headquarters section. The total strength is approximately 350 Marines and sailors. So about 2 companies. So at the heart of the Unit is this highly specialized combat unit. Who function like the Joes would. The more I think about it, the more I think the Joes need to be run kind of like the Grand Army of the Republic in Star Wars: Clone Wars. In that, the Jedi are Generals and the Clone Troopers all serve under them with Captains, Majors, Sargeants, etc..
Now turning that into the Joes, the Greenshirts would all be lower ranked then Sargeants. All Joes are Sargeants and higher. So a squad of Greenshirts is run by a Joe Sargeant (Grunt, Footloose, etc..). Army Greenshirts are infantry troops, artilliary teams, armor teams, maintenance, security, etc.. All led by a Joe. Navy Greenshirts are sailors, Flagg flight crew, maintenance, etc.. Air Force Greenshirts are flight crew, maintenance, additional pilots, etc.. Marine Greenshirts are infantry troops. So Ace, Slipstream, etc.. lead the flights of Fighters in large scale battles, and also are the guys that perform the special missions. I don't see the Joes having a very large air arm, Ace has one flight of 3-4 fighters, Slipstream another flight, and so on. So most Air Force Greenshirts are crewers and maintenance. Covert/Special Ops, Recon teams are all pure-Joe units. Greenshirts aspire to get promoted to one of those teams. Steeler, Heavy Metal would be armor commanders over Greenshirt tank crews. Again, the Joes don't have a large armor unit, so I see Steeler running 3-4 Mobat crews, Heavy Metal running 3-4 Mauler crews, etc.. So Grunt would run a squad, or maybe 2-3 squads of Greenshirts. Footloose would run a squad. Lightfoot would run a squad of Engineer Greenshirts, Tripwire would run another. So going into my idea of 4 Joe bases, the Mobat Armor unit would be at one base, the Mauler unit would be at another, Tripwire's Engineer team at one base, Lightfoots at another, etc.. So if two Mauler units get deployed, Heavy Metal is in one tank with Greenshirt crew, the other tank is run by a Greenshirt Sargeant (or another Joe, depending on the mission and needs of the force). Heavy Metal is in command over both tanks. So all Joes would get promotions accordingly, so they are at least Sargeants. I don't see the total Joe force, including support personnal, being more then 2000 or so. I don't see Cobra holding their forces all in one place either. Cobra Island and Springfield aren't that big, can't hide that many tanks and such. So Cobra would have alot of bases scattered everywhere. I see Cobra being around 6000 or so.

I like the clone wars theory. I think all Joes should be E-5 Sgts or higher. If you look at how a MEU is set up it has about the level of men you mentioned and elements of Aircraft and Armor and Artillery.

This is based around a smaller squad size. I thinking the smaller Companies with armor/air elements attached. Then there are the different sea companies and the marine/amphibious company.

Yeah, 4 smaller companies able to operate on their own with everything they need, a naval component and the ability to integrate it all into one large force.
