Glad you made it back and welcome to the thread. We have mulled over much of what you are grappling with. I still love rehashing it a hundred times and since the start of this thread my Joe verse has changed and continues to change.
I like the idea of the sabre squadrons. I think the Joes will need to have a certain amount of headquarters assets like CBRN and medical unit. What about Battle Force 2000 and other similar Joes? I do like your idea though of the Joes leaving their old MOS at the door, but the figures make it harder for me. I just separate them from the Direct Action guys. I would add a Special Weapons Force along with the other troop unit and I drop all the more Sci-fi Joes there. I still haven't delved into deep with added Action Force guys mixed in but I have them. My Joes are in a perpetual Task Force setup.

My idea in my fan-fic is that the US Joes are a special task force to hunt Cobra and as long as Cobra is a threat, they exist. This is extended in 1995 (when they're reinstated after the Red Shadows reappear) to hunting Cobra and the Shads and, later still, to cover The Coil, Headhunters, Black Dragons and Skull Squad.

My Joes are in a perpetual Task Force setup. Definitely a good idea on the Cbrn and medical Joes assigned to a HQ element. I do use BF2000, but they are all assigned to one of my Troops. I basically assign them according to year. An example of my A Squadron: LtC Hawk (Squadron Commander) Sgt Maj Duke (Squadron Sergeant) Troop 1 Capt. Steeler (Troop Commander) Master Sgt Stalker (Troop Sergeant) Gunnery Sgt Gung-Ho (Team Leader) CPO Torpedo (Team Leader) Breaker Grunt Flash Zap Short-Fuze Rock’n’Roll Snake-Eyes Clutch Grand Slam Airborne Tripwire Snow Job That just leaves Scarlett (assigned to Intel), Doc (assigned to Medical), Ace (either assigned to a UAV element or do away with), Cover Girl (assigned to the motor pool) and Wild Bill (assigned to a rotary detachment) as the only 82-83 Joes. Troop 2 has Flint as the Troop Commander and has the ’84 Joes and some ’85. Troop 3 has Claymore and the ’86 and rest of ’85 Joes. Then it goes to B and C Squadrons in a similar manner. I have been only using three Troops per Squadron (much like Delta) instead of four. In regards to AF I would love to have a non-US ally, but first I have to figure out how I ultimately want my Joes organized before I move onto another organization. Quote:

Also in my Joe-verse the Joes do not use jets, tanks and artillery. Nor does Cobra have things like the Hisstank, Asp, Rattlers, etc. Cobra would use similar arms and equipment that any other PMC would have access to. |

I like your troop structure John Shaft. Its simple division year by year is something I have not tried doing in years.
I need to redo mine.

How to I have them interact with Cobra on American soil since they are part of the DoD and thus it is out of their jurisdiction? |

the whole posse comitatus thing never came up in t he comics, i think the easiest way around it is the Joes are deputised Federal agents, permitted to operate on US soil. Or there's a special Presidential Order or something

Yeah probably something like SHIELD agents.
I am more recently trying to learn more on a joint task force set up, but I admit I don't still know enough of how those are set up. The Joes rarely operate in Europe or North America. I see them chasing down terrorists in their hideouts or acting as advisors in the middle of a war like against ISIS. This is where I see them interacting with Cobra. Cobra is more of a large multi-national private military contractor. This sometimes puts them at odds against the Joes or reluctant allies. Cobra tends to do the same thing as the Joes but in even uglier places. Places America is not politically ready to get involved with. If say Bashir called them up to cleanup Alleppo then they show up right in the middle of it all. They sometimes get in trouble for being worse than whatever rebel force or narco-terrorists you are trying to get rid of But they get the job done. Then the CGs move in and start setting up lucrative deals for Arbco industries, particularly oil and gas rights and mining. They use the turmoil to help set up a new government with their handpicked cabinet minister on the payroll. The force that shows up at your door is a locally franchised organization so this is how Cobra avoids trouble when its men act in unsavory ways. Some local guy say the president's cousin buys the rights to one of Cobra's subsidiaries, Red Shadows, Skull Squad, etc. So he takes all the heat if there is any. Next thing you know Skullbuster shows up at your door with a battalion of Range-Vipers, Rock-Vipers, Desert Scorpions and starts cleaning house. Interrogator is there to get whatever information he needs to help root out the terrorists or rebels, and once they get started the local populace usually gets onboard. Some out of fear but mostly because they are seeing results. That being said there is usually a lot of collateral damage and public executions. Fight fire with fire is a Cobra Motto.
