For the most part, the Blueshirts are the Army, well Vipers are the Special Forces. Some of the figures won't exist in my Joeverse (either because I don't like them; Heat-Vipers, Frag-Vipers; or because there's no place for them).
The TRU Nightwatch figures, for example, are not blueshirts but the "off-duty" (off-mission) outfits for the Night-Vipers.
The standard Blueshirt is the Viper's "off-duty" outfit. The Bazooka Trooper is my default infantry figure.

SAW, FRAG and HEAT. Although together with an Incinerator or Shock-Viper they would make a pretty good Heavy Weapons team. Maybe a FLAK viper as well?

A lot of 'em will end up like that. The figure will be just a different load out for the basic blueshirt or viper.
Sea-Slug is going to be a unique character, same with Night Vulture, Decimator, Vapor.
Skycreeper is a Para-Viper leader. Sea-Slug will be a Lamprey commander. Night Vulture will be another Para-Viper.
Any of the RoC designs will be a seperate group, just not sure where they'll fall yet. Could eventually be the Coil, but not sure if won't use 'em as Viktor Khalikhan (from IDW)'s Noori Syndicate.
Snow Serpents, Eels, Desert Scorpions are part of the Viper corps.
Eventually, if have time and get it developed as far as would want, it'll all be laid out in a sourcebook.
My new fan fiction, once start publishing it, I want to include sourcebook sections, as well as do up a model for Fort Baxter/The Pit.

I could see there being different qualifications/badges one could obtain as a Cobra Trooper that would then help in moving into one of the more elite/more specialised branches. Quote:

just seems odd to a toy collector | Depends whether you collect something for the pure physical design (or even just for the intrinsic value), or if you collect it because of what it represents and how it came to be created.
TBH I'm not a collector because of anything but my continuing (formerly childhood) love for the whole shebang: comic/filecards/backstory as well as the figures.
