I've seen a number of great customs sell over the $50 mark on ebay. This got me thinking...what would the value of these be in 10, 20 or 50 years? Will my grandkids be taking a Jin Saotome custom action figure to Antique Road Show 2099 and find out it's worth $20,000?

Depends. My customs? Sentimental value, really. Jin's customs? Dude, Jin has yet to see the height of his custom career. He's amazing, and I think he's going to be going places.
It really depends, and you can never tell. Some people have a very strong following on their custom work and some people just do it for fun. Jin's work is known all over ebay and multiple toy lines and toy sites, so his case is different than others.
Wait and see would be my answer.

At the risk of getting on a soap box, I'll say that after a certain point, custom figures become artwork. It goes beyond a simple repaint or minor bash, and becomes something greater than the sum of it's parts.
Given that most artists work doesn't really being to appreciate until after they are gone, I'd say yes, some of that work will have a significant value on down the line. Most of it will either be absorbed into someones collection and forgotten until they pass it on to someone else, or it will be destroyed by someone playing with it because they didn't know it was custom (which backhandedly is a good thing).
I work very hard to brand the style of work that I do, and I know that Jin does as well. If you check most of the other guys who customize as a significant portion of their income do the same. All of those factors can lead to value appreciation later. I've had some pieces sell in the $200 to $250 range, but nowhere near as high as Jin, but I only work in the Joe scale format, so success varies by medium I think.

A custom is just another form of art, the real question is what is that art worth to you? again what will someone 20 years from now, want a 25th starduster done By X-customizer, well if they are still a fan of the art, the price will not be a factor in obtaining it.

customs can be made at anytime. I don't think they gain value overtime. Maybe sentimental value.
