Gulag in Borovia #61-67 was awesome. It was also in a special missions issue if I remember correctly.

I voted Cobra Civil War. Issues 77 and 78 were my first foray into GI Joe comics and comics in general
The Snake-Eyes trilogy also deserves a special mention |

Voted for the Borovia storyline. It featured three of my favourite Joes (Stalker, Outback, Quick-Kick) and it showed that GI Joe could be just as interesting (if not more interesting) going against non-Cobra enemies patterned after real-world entities. The story also contained cuts to Storm-Shadow spouting ninja/martial arts philosophy (the whole paradox of true warriors abhorring violence), which were some of my favourite character development scenes in the comics as a kid.

Yeah, I'd say the 30 issues covering #61 to #91 were the high point of the Marvel series for me. I think Hama was at his peak, mixing thinly veiled real-world political concerns (the Borovia debacle, the North American Banana Monopoly's grip on Sierra Gordo's government, The US government and Cobra fighting over the rights to populate Frusenland with their bases) with the more "toyetic" and simple storylines of the first 50 issues. It also had a nice balance of the ninja stuff (enough to keep things interesting, but not so much that it overwhelmed everything else like it did in earlier and later portions of the series). The art was some of the best the title had seen, too. Ron Wagner is my gavourite GI Joe penciler with Marshall Rogers a close second, and they both contributed the bulk of the artwork during that period. Even fill-in artist Tony Salmons (issues 69, 87, 88, 91)was a better fit on the title than many of the full-time artists who preceded and followed him.
