Hawk in the chair was the biggest beef I had not only is it set up way earlier that he wore those vests, but it seemed to weaken him as a character, and I know it is a hard thing for someone to go through.
Also that bothered me because as the reader we know it was Zartan, not CC.

I like that they tried to continue the old story, and the coil arc was pretty entertaining. Also liked how General Rey decided to stay good even after his little revelation. I hate hate hated the art, especially for America's Elite. That is some of most horrible art I have ever seen in a comic book. Most of the new character designs, especially Shipwreck, were absolutely dreadful. And not to outweigh the good with the bad, but the complete megalomania of Cobra Commander without *any* of the lighthearted elements of the old comic seemed a bit too much... but that's just my take on the character.

Gotta agree with the Wheel Chair bound Hawk...esp when they were dragging his ass around at the end of the WW3 series...in battle mind you. LAME.
And I hated the Stormy series too... I bought it and the Arishikage symbol foil cover cause it was cool but the story lines and art work sucked.
I for one liked the Shipwreck character and the Phoneix Guard angle.

Yeah, but what could make a better meat shield for the troopers than to push the CO out there in front of the unit to catch lead )
I forgot Alexander- wasn't a fan of him either. Seemed a little confused.

i thought the main problem was that they seemed to run out of ideas too early.
blaylock seemed to have a real hard-on for serpentor, bringing him back, killing him, bringing him back.... ugh. there was a reason he was the first "toy" character to die in the original comic. he was fine in the 'toon, but simply didn't work in a (somewhat) more realistic world.
i don't mind that characters die, but the emotional impact wasn't there. many deaths happened offscreen or were simply seen in a panel and never addressed. compare this to quick-kick going insane with the saw viper's gun or cool breeze dying in stalker's arms. people like the characters; you can kill them, but give them their proper due when you do.
lady jaye's death really bugged me. not that they killed her, but that it was pointless. it served no purpose. she's one of the biggest characters; there has to be a story reason to off her. it looked like they were trying to establish the red shadows as incredibly badass, which would have been a fine reason, but the shadows immediately faded into nothing. given how many people they killed, they should've been a major story point for a few years, at least.
the phoenix guard idea was silly. it sounds cool on the surface, but then you start thinking about it. aside from zarana and firefly, these guys are absolutely not masters of disguise, yet they all had fake backgrounds that were way off from their real backstories. like copperhead, who is from florida, and it's always been a major point that he has a strong accent--you think he can just suddenly pull off chicago speech mannerisms for an extended time and not screw up?
i liked the smaller team focus, and the first few story arcs were especially strong. like i said, it really just seems like they ran out of ideas. after a year, it seemed like the good ideas were all in frontline, which was canceled prematurely.
and the storm shadow series was quite good, i thought, weak artwork in the first arc notwithstanding.
THIS I COMMAND!!

Y'know, I kept waiting for the Red Shadows to return in "America's Elite". But all we had was a quick return for Dela Eden....who quickly joined Cobra.
The Shadows themselves were given a big push...then quickly forgotten.
Oh, and the Phoenix Guard was essentially a direct rip-off of Marvel's original "Thunderbolts" concept. Plus the PG's logo was a rip-off of the Wu-Tang Clan symbol

to save time...
the constant team size changes
the 'wasted / shock value' deaths...especially Lady J.
snake eyes death / resurection
too many ninjas
constant continuation...from Joe Colton, to the end of their run, they tied it all together even bringing in aspects from the television series ( the less cheesy ones ).
bringing in new characters was good.
i wish they would have done more with flint, after killing lady jaye. either work that part out, or resolve it with him coming full circle through the 'death wish' faze. they could have even gone cheesy and had some female character help him through, then brought Jaye back some way.
sure, it would be cheesy, but adds lots of turns...and illustrates my insomnia.
overall, i gave them a B+...a very strong, almost an A, B +.

What they did right?
They took a mediocre yet very loved by me Marvel comics and breathed life into it by developing characters, storylines, and made the GI Joe team matter again, ALL WHILE MAINTAINING MARVEL CONTINUITY!!!!
They made you "forget" that GI Joe was a simple toy and made them a kick ass military comic regardless of it being GI Joe.
They loved GI Joe as much as us, and they were daring enough to do things like kill LJ, Billy, and many other characters (RIP Flash), but treated them with the respect of a family member.
I often get made fun of about how passionate I get about comic book characters, but since I've been reading comics for so long, I know many of them better than I know some/many of my own family members.
They finally made Duke the cool character he was meant to be. I often talked to Josh Blaylock at shows and he once told me that his Duke was based on the Jack Bauer character! I loved the relationship between him and his dad, and how they explored the death of Duke's mother.
Even though they have done the best job of GI Joe to date, it never really, really got great until America's Elite! The General Rey revelations and the whole Baroness saga with her child.....priceless. I still think that Flint is really the father of her child.
They created so many great characters and actually made me like some of the old ones more. Especially Spirit.
Enough with the good though, I could fill a four drawer filing cabinet with praise for DDP.......onto the bad.
What DDP did wrong with GI Joe.
They couldn't pony up enough green to outbid IDW on keeping the rights. Now, we're getting a ground zero continuity, and poor production values for too much money paid out by us, the collector.
IDW's comics are lacking a great deal when it comes to bang for your buck. It's seriously on a short leash with me.

I actually liked the AE art. It gave it a kind of dirty feel, but I preferred the Tim Seeley stuff the best.

4. Duke's finally a badass.
EDIT: Nevermind. Read theohiostateguy's post. He summed it up beautifully.
