Storm Shadow, Jinx, Billy and Budo discover that Junko Akita has been held prisoner in the Red Ninja Clan.s Tibet retreat. After months of brainwashing at the hands of Sei Tin, Slice & Dice, Junko Akita is convinced that Storm Shadow is the pain-bringer to her life. A conflict is coming.

Inside the Tibetan retreat of the Red Ninja Clan, Storm Shadow has just discovered that Junko Akita has been brainwashed against him. Jinx & T'JBang have been captured, Billy and Budo fight Slice & Dice outside and Snake-Eyes and Kamakura show up to defeat the Red Ninja's that have turned to the Cobra side. At the end Junko Akita disappears off of a cliff's edge into an underground river. And control of the Red Ninja Clan is returned to Snake-Eyes.

Devil's Due published Snake Eyes: Declassified starting in August 2005. This six issue limited series focused on Snake Eyes and his origins.
August 2005 Six Issue Mini Series This is the history of Snake Eyes starting at age 18. Declassified's war is just in Southeast Asia, In the Marvel series it was labeled as Vietnam. Significant events:

Snake Eyes ships out to war in Southeast Asia after having a last dinner with his mother, father, and twin sister, Terri. In the war, Snake Eyes is part of a LRRP that includes several key members of his future, Tommy Arashikage (Storm Shadow), Lonzo Wilkinson (Stalker) and Wade Collins. The patrol accidentally walks into a camp of the enemy, where half of the team is killed, and leaving Snake Eyes injured. Tommy makes a dramatic rescue of Snake Eyes. After some recovery from his injuries, Snake Eyes is sent home. As he waits in the airport a Colonel Clay Abernathy (Hawk) arrives to inform him that his family including his twin sister was killed in a car accident. The driver of the other vehicle was drunk and also killed.

Tommy Arashikage (Storm Shadow) finds Snake-Eyes drinking in bar and offers to help him by allowing him to join his family business. Snake-Eyes then is saved from an apparent suicide attempt by the man who would become Cobra Commander. Which then sends the two of them on a crime spree that climaxes with a confrontation in front of Judge Mitchell Tate where Snake-Eyes chooses not to kill him, and Cobra Commander does. It is the moment that drives Snake-Eyes to join Tommy in Japan.

Snake Eyes is introduced to the Arashikage Ninja Clan, Storm Shadow's family business. Snake Eyes then progresses rapidly through the ninja training; enough to defeat Storm Shadow in an exercise. The Faceless Master is introduced as an assistant to Professor Onihashi. Master Sato leads a revolt against the Hard Master for his inclusion of Snake Eyes in the clan. Snake Eyes, Storm Shadow & the Soft Master defeat the revolt. The Hard Master banishes Master Sato and several of the other ninjas from the clan that were involved in the revolt.

Cobra Commander's plan to have Snake Eyes murdered is revealed. The Faceless Master, actually Firefly, has turned down Cobra Commander's deal to kill Snake Eyes, and gives him a reference of a guy who will do the job, Zartan. The divide between Snake Eyes and Storm Shadow grows and everyone knows it. Zartan becomes Professor Onihashi's apprentice and makes Snake Eyes a sword. Storm Shadow shoots the squirrel with the "ear that sees" technique.

The Arashikage Clan meets to honor Snake-Eyes as he is becoming a full member, and heir apparent to the leadership, of the Arashikage Ninja Clan. The Faceless Master and Zartan set their plan to kill Snake-Eyes in motion. Mistaking the Hard Master for Snake-Eyes, Zartan kills the wrong person with Storm Shadow's arrow. Storm Shadow is mistaken as the Hard Master's killer and flees the compound in pursuit of the assassins. Snake-Eyes then leaves the clan and goes to hide in the High Sierras. This is where Stalker and Hawk find him and recruit him as one of the original members of the GI Joe team.

All the original GI Joe team members are introduced. Scarlett and Snake-Eyes begin dating. On a mission, Snake-Eyes' face and voice are destroyed saving Scarlett and Storm Shadow becomes the official bodyguard of Cobra Commander. Snake-Eyes puts his mask on and Cobra Commander dons his hood, both for the first time.

The Snake Eyes: Declassified Trade Paperback was released in April 2006 and featured all six issues of the series, an introduction by Larry Hama, a two page source guide, and an all new 5 page story by Larry Hama and Ron Wagner. The Hardcover collection was released in January of 2006.
