As far as ruthless organizations with incredibly advanced technology go, they're pretty stupid to watch as villains.
Really only Resolute came close to getting it right so far. Renegades was just the Umbrella corporation again.
Killzone and the Heghast come to mind when I think of how a modern portrayal of a ruthless Cobra could be.

No one else thinks Cobra could be portrayed better? As villains with an army and technology you think they've done it the best it can be done?

Cobra isn't allowed to be cool/hardcore/threatening, because people would FREAK THE F**K OUT if they tried to do the things that Cobra did in years past.
Remember in "Arise, Serpentor, Arise" part 5 when Cobra attacks Washington, DC.? They show the capitol building in flames and the American flag being torn down and the Cobra flag being put up. Hell, Serpentor uses the Lincoln monument as a throne! That was great! Cobra was actually a "ruthless terrorist (*gasp*) organization"!
But, our modern "I'm offended, demand a public apology, and want you to go to anger management" society would shit their diapers if they tried that now.

Considering the ridiculousness that was the Sunbow era of Cobra back in the 80's, I think how threatening Cobra is has exactly zero to do with the popularity of the brand.

I kinda like Cobra and their hackneyed schemes! I mean, who the hell would REALLY think that someone could build a weather control device? It's what made GI Joe so much fun (at least for me) was the outlandish, near retarded schemes of Cobra Commander in the cartoons. I mean, that would be like believing that the Cold Slither plot exists and that boy bands are being manufactured to turn our young men into a feminist society?
Hell, they should add that to the movie! Then they can add in more Tatum AND One Direction!

Yeah, me too! I love(d) all the crazy schemes. MASS device, Serpentor, Weather Dominator, giant fruits and vegetables replacing Cobra ground troops, etc...

Bullpucky! Cobra did and still does have the best weapons/characters.
As long as nobody messes with the logo. Change the logo and that changes everything.

I'll admit that I like when Cobra - as an organization, not just the Commander - do some really ruthless stuff. The Arise Serpentor Arise moment comes to mind, but there's also things like when they took over a town in the comics (Millville, was it?) by using the police to set up blockades while they moved in. Resolute is an example of I believe Cobra being at their deepest level of evil possible - destroying a nation's capital is pretty out there.
But I also like that Cobra ISN'T just Hydra or SPECTRE. From Cobra troopers calling Spirit "Hatchetface" (it's in the comic, don't look at me) to Cobra Commander throwing his own troublesome kid into a freighter, then sendin that freighter down the river and burying it under a mountain, well... what a wild group this is. XD
I guess what I'm saying is I can do with both. I like them being vicious, but I also enjoy them being quirky, too.

Well there was that time when Serpentor and Fred spent all their time selling people Pythonized armor and Terrordromes. When they became international weapons dealers instead of terrorists. But Cobra Commander came back and put a stop to all that.
