What heads are compatible with the Sideshow bodies? I see Hot Toys and such online but I have no clue what heads (or feet or hands) will work with Sideshow figures.
Here's the second part of my question- I'm looking for a good head for a Mercer custom. Any suggestions?

As far as I know the bodies and heads aren't really compatible between companies. They have different neck joints. There are neck adapters out there, or atleast there were. I picked up a couple of what I think were hot toys heads for unmasked heads for my Cobra officer and trooper. (A youngish nick Cage inspired head, and the one of the guy from Resident Evil). I shaved a little off the inside of the post hole inside the head with a hobby knife and they both fit and worked fine. The ideal solution would be the neck adapter, though.
OH, I almost forgot since it's been awhile since I monkeyed with my figures. There are heads that have necks sculpted into them. Those require ALOT of modding and aren't worth the trouble, imo. They have a short neck post unlike the modern Sideshow stuff that has the long post, and just the head portrait. I believe even Sideshow might have used these in the old days, but now work mostly with the Joe style heads.
There are likely people here who know ALOT more then I do. Another good resource is the One Sixth Warrior forum. Those guys are really experience in the hobby.

I picked up a Hot Toys figure to bash with my SSC Snake Eyes and wound up giving up on it because so much didn't fit. The hands didn't line up. The HT figure has feet, the SSC does not. Etc.
I had PM'd mrclean08 (He's done this swap several times) but haven't heard back on it.

I've done a hot toys body swap on SS Snake Eyes. The forearms and lower legs had to be drilled out to fit. The neck swapped over pretty seamlessly, so he still has the SS Snake Eyes neck.

As far as a good Mercer head I didn't find any that were dead on. There's the Arnold head from the 1/6th Commando figure. Then there's this one. There's one on Ebay right now. However, I have no idea how much modding it would take to make it match up to the post.

I would stay away from Soldier Story as their heads are on the small side. You can try DiD, Crazy Dummy, Hot Toys, headplay or Toy City
You need this if the head doesn't come with it.

i do a lot of 1/6 scale customs and it is kind of crap shoot with stuff working cross brands but the HT heads are the best bet some shave of the inside may be needed the brands with the necks molded with the head all in one pice will not work unless you do a lot of cutting and custom work i used a DID head on my custom Recondo but i had to cut of the neck adn glue the leftover neck upside down up inside the head then in mounted on no pob. but it was alot of work and took some guessing that i got lucky onthe neck adaptors work sometime and sometimes not its alot or trial and error and it can get a bit pricey

I think this is being made out to be harder then it really is. Here is a Hot Toys head on a SS body.

Hot Toys body is not compatible with SS's products, but you can do a little bit of modification.
I trimmed the neck of the headplay Lee Byun-Hun and puttied the neck join from a old Sideshow Luke.
And for the palms, you have to trim off the end of the peg just for it to fit.
Leg wise I swapped the legs with Sideshow's and they actually fit the thigh joints. So that you don't have to trim the pegs for SS's feet to fit into Hottoy's leg.
