Not sure whose idea this change was, but I'm pretty sure a lot of the 1991 toys weren't supposed to be existing characters during the design phase.
I recall reading that Hasbro's Kirk Bozigian returned to the GI JOE line in 1990 or so (after being assigned to preschool stuff) and asked Hama who his favorites were and who kids were writing in and saying they liked.

. While a good story, the issue is also pretty detrimental to the mythos. After the events depicted, it seems unlikely CC and Destro could ever reconcile in any way. Yet they're pretty buddy buddy with each other at times during the IDW run. Oh well, "anything can happen between panels".
Destro and Baroness aren't still brainwashed in IDW? I've only read a few issues.

CC really knows how to rock that rocket launcher. A nod to the 1991 toys. Who else wanted CC to use his ballista and paper airplane to take out the Tomahawk?
Gotta have this song playing while it happens.
