I considered a faceted ball and a knobby ball, but since all of my R&D was out of pocket (I don't have a "budget" to play with) I opted to go with a uniform sphere to cut down on design iterations and problem-solving reprints. The posing is actually quite good on the figure legs I designed them for, it just turned out to be a tiny fraction of an inch too small for good grip on the rest of my production figures' legs. Did you order any of the waist adapters, and if so, how are they working out for you? So far I have only heard from one person who ordered neck adapters, so I'm curious about how these are working out for the handful of people who ordered them.
I used a dial caliper to measure the ball sizes of the mass-production parts (MTF, Joe, and BFS) and used that as a jumping-off point. Print tolerances, the effects of material deformation upon installation, and stuff like that were all concerns of mine as I started and that meant that a lot of samples in incremental sizes needed to be ordered to find one that fits and stays tight. So, basically, it was an educated guess translated into an array of probable sizes from which a winner was chosen after actual trial fittings...only to find out that I had based my MTF trials on two outliers, hence the need for correction on the MTF hip balls. Whoops!
I create all of my models using Blender 3d. It's not a CAD program and it's not intended or optimized for designing for 3d printing, but it was what I was somewhat familiar with after having tinkered with some 3d animation once upon a time, so I just went with it. It works well enough for me so I haven't really shopped around for anything else.

Off the top of my head I would think a solid c-clip "rod" would be simplest and most versatile. Just use a razor knife and cut whatever length you need to fill the gap for the particular figure torso and arm combination you are dealing with. Or would pre-sized clips be preferable?
