I really like this topic, and you guys have great ideas.
My Joe set-up is pretty streamlined (I do have a timeline and Hawk was a Colonel with the OG13): Gen. Hawk is in command, with Duke, Flint, Beachhead, and Falcon as team leaders (in that order of seniority within the larger Joe team). Each team of 5 is assigned to a mission and additional members from the Joe ranks are added as needed. The teams are based on balance, relationships from the comics and cartoon, and the year in which they were released as toys.
Cobra is another story all together:
CC is the man with the big picture and he has different collaborators serving different roles, with money and power as the prime incentive. CC has an army of troopers and officers that he pays directly. Outside of that, each grouping (like Vipers, or Crimson Guard, etc) are their own 'fraternity', for lack of a better term. They compete to recruit from an open pool of Cobra inductees, and they are successful based on their reputation and prestige, and earning. For instance, a recruit may get offered to join the Alley Vipers, who are recently the Commander's first choice for urban assault missions. If the Alley Vipers don't succeed on a mission, they earn less, and no one would want to join. Total free market kind of thing. Each recruit also has to buy his own gear, accounting for all the variation among my figures.
