Well, in the book, Op-Center was headed by a civilian (a presidential appointee), but he's got a mix of military and civilian (some of which are ex-military) advisers. I think it makes sense to get a nice mix of backgrounds in there. You need a leadership organization that's experienced and agile enough intellectually to adapt to changing counter-terrorism situations. Make it a purely military staff and you'll only get military solutions, when a non-confrontational solution might yield better results in some instances. Make it a purely civilian one and you'll have a bunch of people with no military or practical combat experience in charge of soldiers' lives and directing armed actions.
For an organization with domestic and international reach, though, I think it makes more sense to go with a civilian (maybe a retired military officer, so you get the best of both worlds in terms of experience and knowledge), as civilians don't work under the same set of restrictions as military personnel do (they wouldn't be beholden to the sometimes byzantine workings of senior military politics, for one thing).
